Marine Radio Wiring Question

I just purchased a Marine Grade stereo system for my boat. It's your standard 12-volt setup with 2 speakers. Due to space constraints I had to mount the stereo on the port side above the glove compartment. What I was hoping to do is run my wiring from my trolling batteries so I don't drain my starting battery with the stereo while on anchor letting the kids swim and such. Since my trolling batteries are on the port side as well, the wiring would be a quick run up the side of the boat to the stereo, the question is: my trolling batteries are on a 12/24 volts system so will I have any issues simply hooking up the stereo pos/neg wires to one of trolling batteries or do I have to run the wiring over to the single starting battery on the starboard side of the stern?

Ayuh,... If the stereo's (+), 'n (-) are hooked to Only 1 battery, it'll only see 12v, even with the trollin' motor runnin' at 24v...

So,... Ya, that'll work...
