Mercury sport jet spark issue from hell

I have a 95 sport jet 90. In the beginning I had no spark, I replaced the switch box with an aftermarket box and still had no spark, determined that the Rev limiter was bad as well once I replaced that it fired right up. Appears to be running fine until i put it in the water and it was clear it's not running on all three. After pulling the plugs it was apparent that it was not running on the top cylinder, wet with unburnt fuel. I pulled all plugs and grounded so that I could watch for spark. Confirmed that there was no spark on top cylinder I immediately thought the top coil was to blame so I moved the green wire from the top coil and tried on both the middle and the bottom coils the problem followed the green wire to whichever cause I hooked up to. So I then though will it must be the trigger so I started switching wires on the trigger and the problem goes to which ever cylinder I hook the brown trigger wire too. So even though the trigger tested good with ohm Meter and I was getting good signal from each wire with dva meter, the trigger must be bad. So I bought a used trigger on ebay that I'm told came form a running engine. After installing the exact same problem remains, no spark where ever I hook the brown wire. Now I am aware that I could have bought a faulty trigger but what are the odds it has the exact same problem mine had? Either way I'm stumped, has anyone had any similar issues?
