Electronics behave in very strange ways. We have no idea if it would behave that way with one bad battery. The answer to your question is to have the batteries load tested. Only then will you know if they are good. It would appear however, that the clicking I hear is a circuit breaker or relay cycling which is another issue. Have you pulled the prop to check for fish line wrapped tightly behind it? That puts drag on the motor, it draws too much current and the breaker cycles.
