Need deck info for Big Fisherman

I own an 87 Big Fisherman 16ft boat with a problum. There are areas on the deck that are rotten, and with the rug in place I have no clue how to proceed to fix it. There are some soft spots near the rear seat, and about midship near the gunnel. Any ideas how I should proceed.
