New engine matchup problem

I own a 92 Four Winns 180 Freedom which has a 3.0 L GM block and a OMC Cobra unit. I recently cracked the block and had to buy a new engine which is a 2007. This is a new engine, not a refurbished one. I was told since my engine was newer than 1990 that the new engine should drop in, hook up and be ready to use. I've noticed a difference in the exhaust opening in the new block and the old one. The old head has 5 openings and the new one has 8. The end two ports are seperate and the middle 6 are paired up on the old head and each port is seperate on the new head. I also noticed when I lay the new gasket on the OMC manifold that the bolt holes line up but the port holes don't line up exactly. This reduces the opening area between the exhaust ports and the manifold openings. This is most noticable middle 2 ports of the new block. The company that sold me the engine said that this would be no problem and that I shouldn't lose any performance. There definately won't be a problem with the gasket sealing up properly. Are they correct or do I have yet another problem. Thanks in advance.
