It will fit, the rod did not shrink on you. Sometimes when you install the lower unit back on the exhaust gasket may pop off and create a little gap, or the waterpump outlet may not be lining up with the copper tube that runs up to the heads.
If that dosent work check to make sure the the shift rod is not binding up with the gasket that goes into the engine compartment.
Last thing to check is the end of the shift rod. Some have an angled end where the eyelet is, it may be reversed and you might have to swivel it 180? to get it to fit.
