So I installed a Merc Vengance prop after taking my aluiminum prop off. Notice a slight vibration that i can hear and feel in the boat between about 1000-1500 rpms, all other rpms the vibration is gone. No damage to the prop but I suspect it may be out of balance. Worth running? Or should I just take it off?

Make sure you have correct thrust washer. The washer in front or lower end side of prop. It should recess and center into front of hub. You may also want to check to see if prop shaft is bent.

I thought it may be that, are there different thicknesses of thrust washers?

You either have the incorrect thrust washer or you have a prop for suzuki or johnson evinrude. The merc thrustwasher has a lip on one side that fits into the hub of the prop and has a taper on the motor side to fit tapered shaft. If you have the correct thrust washer it should work.
