Your motor is definitely supposed to be running on both cylinders at all times!
If you have an automotive timing lite, hook it up to a car battery and check each spark plug wire for indications of firing when the motor's running.
If you don't have a timing lite, you can pick up a small engine "firing indicator" at most auto parts stores. Two types, one you unplug the spark plug wire, plug it into the device which then attaches to the spark plug; the other type you just lay against the spark plug wire and it picks up the spark energy via induction.
Failing that, take a spare spark plug and pry the ground electrode open. Better yet, break off the electrode altogether.
Stick this in the spark plug boot, lay the plug firmly against metal portion of the engine block, and pull away. You should see a 'snappy' blue or purple spark. If the spark is red/yellow that's weak and won't ignite the fuel/air charge under engine compression.
If you do have spark you may have other issues, check compression as suggested, also pull the plugs after running and check for droplets of water. I have a 'pesky' 18 hp that I never could get to idle right, it keeps sucking up water. Replaced a lot of gaskets and still have the problem. I'm thinking the block is porous. One of life's great mysteries that maybe I'll figure out after I retire!
