optimax 115 power loss problems

I have a brand new optimax 115 bought this year. I broke in the engine as described in the user manual and have been using and enjoying my new boat right up until last weekend. I parked my boat at a friends cottage to stop in for about a half hour comming off the lake everything was fine was running around 5000 rpm at 45 mph just before i powered down to dock. When I returned to the boat and started up the engine I did not notice any difference in the motor until under way where it seemed to be idling a little rough. To my surprise when gave her throttle she would not go beyond 2000 rpm and would obviously not plain out. I had to drive the boat for about 30 minutes at low speed to get to the boat launch where I pulled it out of the water. There was no change in condition on this trip. Later I found what looked like a badly fowled plug in the bottom cylinder so thinking this might be the problem I changed the plug and put her in a near by lake to try it out. At first no change but the lake was a bit choppy that day and after a few bumps all of a sudden bang I was flying around at 45 mph again, and then it stopped working and started and stopped. It was on and off! Thinking there must be something loose or something I proceeded to take it into a mecury dealer. Might as well its under warranty right. The dealer tells me that I have 1 bad ignition coil, ok noproblem change it right... Nope can't get it for 2 weeks! Ok that sucks so I decide to investigate further online to find out if this is common and come across information stating that these motors need a good connection with the battery to fire the high output coils. I mention it to the dealer they say that it's not the problem its the coil. Anyway to make a long story longer I decide to pick up my boat to install a high end fish finder gps combo unit while the boat is down and out. When I pick up the boat I find that the battery is drained from a live well airetor that was left on. Great then I find that the wires on the battery are looser then a (use your imagination). I tighten the terminals charge the battery and drop her in the water. Bang right out of the hole but wait after 15 minutes of big smiles and grins driving around the lake I decide to shut her down start her back up again and this time no dice back to the 2000rpm and slow.

What is wrong with this motor. Is it the coil or is the computer in this motor like a car could there be something else wrong and the motor shut down into a safe mode and then after the battery died and I recharged it it ran ok until it detected the problem again and shut her down. Anyone please I can't wait 2 weeks to fish!
