Plugging screw holes

My buddy John had the glass replaced on the sides of his 50' cabin cruiser. There moldings that hold the glass in place on the outside, and these moldings are held in by screws. The screws are countersunk about 1/4" deep and the holes were filled with something. John wants me to put wood plugs in these holes and glue them in. I think the holes should be filled with a good marine putty that will take paint. Wood plugs are a pain in the neck to glue in and smooth, and then if you have to remove them again it's even worse. His fear is that putty will shrink and water will enter the holes. I really think putty is the way to go, but what is the best putty to use?

I just plugged a bunch of holes with marine tex sold right here on iboats. Hardens like steel and is paintable.

Agree Marinetex is the way to go.
