Possible fuel/pump/VRO issues

1989 Johnson 40hp VRO. Model 040TLCEC(best I can tell). First off this boat was tarped and put into storage for 2yrs now. Wasn't fogged or prepped in any way before hand. I replaced the fuel and charged the batteries this spring and to my surprise it ran "rough" but hey I was happy. Now after 3 trips it has started tripping the alarm in the throttle control lever and I have no clue what this means. Is this an overheat alarm or something to do with the oil injection/mixing unit? And where do I start at fixing this. I also pulled the factory fuel filter to find it full of rust and debris so I replaced it and siphoned/filtered my fuel tank multiple times clean it out. This fuel is now clean but is stained a rust color from doing this. And after doing so the fuel pump will no longer pull fuel from the tank. It will run the filter dry and quit. I can pump the bulb to refill the filter with same results. After my last test it apparently wouldn't even fill the filter up, just pressurized the bulb line to the motor connection and stopped. All my testing now is being done in the drive way with muffs on the motor. If this may be causing any of my issues I can change to a tank system to retest if needed.

Hoping someone can give me some tips in the right direction here. I'm fairly mechanical and can get help if needing to run electrical tests etc.

Your immediate problem is a fuel delivery problem, which can have a number of causes, such as:
. air leak on pump suction side (bad clamp, cracked hose, cracked tank pickup tube, etc., etc.)
. malfunctioning anti-siphon valve
. plugged tank vent
. trash blocking tank pickup screen
. plugged fuel filter
. collapsed fuel line
. check fuel pump output by taking off outlet hose and cranking engine over (make sure it can't start). You should see long, strong pulses of fuel. If not, pump is bad.
