Ran it out of oil, & ran it hot , 40 yamaha, help pls

OK A friend of mine loaned his Bayrunner to his renter while he was out of town, The renter ran the under hood oil tank out of oil & it went into safe mode, he filled the tank & thought that should of stopped the alarm and undo the safe mode, It did neither , so he just kept on fishing running in safe mode with the alarm sounding. He fished for about 45 more minuets , When he trailered the boat he then noticed he had launched with ear-muffs on the engine, So I can only guess the alarm was the over heat alarm & not the low oil alarm.. So we did a compression check 122 122 125, so good so far, we replaced the impeller the old one was 4 years old anyway but in good shape other than memory set fins we removed t-stat and checked that it opens at about 140, If I un-hook the safe mode pink wire engine revs up fine , So engine now has plenty of oil, all new cooling system components, but still runs in safe mode with a constant alarm its a 40 Yamaha 3 cylinder 1994, what should we do next, the things we did so far is what the manual says we needed to do. PLS Help & thanks

need to figure out what is bringing in the alarm.
has to be low oil level switch or overheat switch.
then repair /replace the defective part

Oil Filter might be clogged. The level is checked inside of the filter, not from the Tank. If the filter is clogged ie. too thick of oil to pass the filter's screen, the alarm will still be present.

Sorry but I do not think you know what you are talking about.
Yamaha's have a float switch in the tank that monitors level and sets alarm when too low.
they do not do have flow switches like Suzuki

OP might also be a be melted wire shorted since he kept running the motor while overheating

The float switch is inside of the filter. The oil has to seep through the filter to get to the float.

Steady alarm or beeping? If the engine got that hot it will destroy the temp sending unit. Try unplugging it and see if the alarm goes away. The fact that you still has compression is great news, as running out of oil would have aged that motor very quickly. I had an impeller twist off the shaft up on plane and that motor had no limp mode. Melted the oil pump crank gear and 2 sending units in the heads. Check your temp sender for giggles.
