Anyone know the proper procedure for re-installing the impeller shaft on a Johnson 3hp? I replaced the impeller and now can't get the housing to re-seat into the lower unit properly - there's about 1/2" to go.

No, you don't have to take the gearcase apart. There is a certain position you have to hold the gearcase and then the drive shaft shaft will slide right in with a bit of finesse and jiggle. Trouble is I don't remember for sure what position that it is. I think it's with the propeller shaft pointing up. If that don't get it, try another position.

I'm lost here..what year?
There is no impeller shaft..its the drive shaft
Short 1/2 inch going in? The block? Turn the flywheel some (like pull the rope).. I just rebuilt a JH straight shaft lower, slammed it into a JW (weedless) upper, and after finding out the shaft was 1/2 compared to the JW 7/16ths, got the drill out and made the prop fit. Now have a Rude 3hp weedless, and a JW17 with straight drive..finished up tonight enlarging the casket..:D

OK, I think ya do mean the gear case. Like FR said..Pull the pump stuff, box horizontal, shaft pointing up, finesse it back. Then don't do it again...
And going back in, you might be a 1/2 inch short again..thats the Oring going into the crank splines..tap it in with a mallet on the skeg (easy..just light taps)
