Reconnecting my throttle/shift linkage - help!

So I just replaced the transom on my boat and have remounted my outboard. In the process I moved the outboard about 2 inches or so further away (to actually center it on the transom). My outboard is a 1968 Mercury 1000 100hp straight 6 two stroke.

Now relinking my cables up, I have a problem. My top linkage (I think it is throttle, it is the one that when you move it you can see the distributor pivot). The first problem is somehow that cable I had to spin the barrel connector all the way down the adjustment threads to fit it in the full back position when in idle (it was about halfway down the adjustment threads, in fact if I had about 3 or so more threads I would go that far, I am just on the edge of it being in the full back position). But when I start my engine up, I am now idling at about 1300-1400 RPM's... does that sound right? I had to take my engine off and replace the transom after only about 2 weeks of owning the boat, so I don't know where it idled before.

When I completely disconnect the linkage, the boat still idles at about 1200 RPM's (which is why I would feel more comfortable with about 3 more threads on the adjustment threads, I think I am just on the edge of being in the full idle position). I didn't do any work on the motor other than lift it off and put it back on, but I just feel like that idle seems high...

Also, moving my motor would explain why I needed to adjust the linkage (at least a little, the further away the shorter the cable potentially, but the cable is cable inside a jacket, so I am not totally sure I buy it... but okay), but I didn't have to do ANY adjustment on my shift linkage... but I am not sure it is in right (think it is)... Also, I can't tell that my idle adjustment lever on the control box is actually doing anything, should it be advancing the throttle linkage (but not the shift linkage)... and if it should be (and it isn't) how do I troubleshoot that?

My questions are:
1) What should my idle speed be, and if it is too high, is there some other adjustment to turn it down (idle adjustment screw)?

2) Is there a way to test/check my shift linkage is set correctly other than dropping my boat in the water and attempting to go?

3) Do I just need to pull that control box apart to see if my idle control lever is disconnected or something, and should that just be moving the throttle only right?
