Sealing The Holes From Seat Mounts

A couple seasons ago I replaced the carpet in my boat. To get the old carpet out I had to remove the seat boxes. Before I laid down the new carpet I sealed the holes in the floor where the seats were screwed down with 3M 5200, and then I put down the new carpet. This is where I stopped thinking. When I went to reinstall the seat boxes, I just screwed the mounts right back through the carpet, and into the floor. For some reason I was smart enough to seal the original holes, but I gave no thought to seal the new holes I was making. I have been thinking about my error all winter, and I want to make it right before heavy summer use begins. The floor is still very solid. Obviously I need to remove the screws again so that I can prepare the holes to be sealed. What is the best way to seal small screw holes when there is a layer of carpet on top of the wood floor? I could try to work some 3M 4200 into the hole through the carpet, but I am afraid the carpet fibers will get in the way of making a water tight seal. Please share thoughts and experience.

cut a small hole in the carpet, then 4200 in the hole, around the hole, and hole in seat where screw goes.
