shift plate will not fit on new intake

Mercruiser 140 hp serial number 6782979 1984 year modle
I just purchased a BARR manifold and the shift plate will not bolt up flat
against the manifold. There is 2 freeze plugs on the side of the manifold
that stick out about a half inch that are preventing the shift plate from
going on all the way. Has anyone ran into this? I called the place I bought the manifold from and they said mercruiser always mounted the shift plate on the valve cover. I took all of this apart 3 years ago so I may have forgoten how to put it back together. I searched on youtube and found several setup with the shift plate on the side so I believe they are wrong. I should be able to make this work either way with a little grinding just curious if anyone had run into this.

DO NOT GRIND ANYTHIG YET
Can be done with slightly longer studs and spacers.
I call them "stud nuts" . a hex shaped stud tapped to screw on the stud, and threaded on the other end for a nut.Can even make them.
