Yes - remove the head (not the motor end). Carefully cut the shaft being careful not to cut the wires. Replace the head and away you go.

The motor I have is a MotorGuide and it has bearing both top and bottom of the shaft that look like they will be a job to get out, now what?

You have three options. 1) totally disassemble the top end and cut the shaft noting how everthing was originally so you can duplicate the end of the shaft, 2) buy a replacement shaft from MotorGuide, or 3) buy a new/used motor with the shaft length you need. Sorry -- there is no easy way on some of this stuff.
