More info would help, but It sounds like the start of wooden floor rot. The floor is not the big problem. That would be the stringers under the floor and possibly the transom. The transom is an immediate safety concern. Check from the inside. If it is real soft you better not go out further than you can swim. I've just gone through this. Most fiberglass boats have lots of wood in them. Lots of info on this and other boat sites. A lot you can do yourself, but if it's a I/O and the transom is bad (check near the outdrive) the engine needs to come out. Sorry. I hope it's a couple of isolated spots, but ....

Your best bet is to replace the whole floor. I would recommend pulling it all up. Even if you try to "spot fix" if the stringers are rotted you would be putting a bandaid on a severed limb. Best bet it to do it right the first time.
