It really depends on what you want your fuel additive to do.
I've used both. SeaFoam is great for loosening carbon in the engine and essentially cleaning things up inside your motor. I think of it as a detergent with a fuel stabilizer.
Sta-Bil on the other hand is a fuel stabilizer with other stuff inside. I've recently started using the Marine Sta-Bil that has additives to combat E-10 ethanol. Ethanol absorbs water and E-10 fuels are causing all kinds of problems in the marine world. So, for now, it Marine Sta-Bil for me.
...but I really like SeaFoam !!
One drawback to SeaFoam is because of it's cleaning ability, there is the possibility that it'll break loose some piece of gunk that'll wash downstream into a jet or needle/seat or whatever and cause running problems.
