Starcraft floor and transom seal

I will be preparing my new floor and transom wood for future installation. What process does everyone recommend?
I would like to paint on something that would soak in to the wood than a small glass over it. I have read a number of threads but still am not sure what is the best way. Looking for recommendations for the floor.
Also the transom, how should I prepare this and install. Should I use anything to culk the transom to the aluminum or not,just the bolts that secure the wood to the transom. Also does anyone have pictures of the removal of the rear top aluminum section to get to the transom area,looks like I can unscrew it for removal. The model is a 1984 19ft islander with outboard.
The boat is aluminum. The new floor wood will be AC ext ,and Transom is marine plywood .

Your Islander is probably similar to my SuperSport, maybe not.

The flaps above the transom wood were cut and bent up to allow it to be pulled straight up and out. The caps will cover the cut when you're done. Previous owner went the 3 piece route when they replaced it last. I'd recommend keeping it one piece.

As far as caulking - I guess you could seal the top before you put the aluminum channel back on the top. I epoxy'd mine though, so it should be sealed. I also used pressure-treated for the transom.

For the floor (deck): with proper care (drying out after every outing, and keeping it dry) unprotected, unpainted wood would even last a while. Next to glassing it, I would think an exterior oil-based enamel would seal pretty good. I'm using pressure treated for the deck also, and will probably just paint it.
