Start and House Battery Question

I have the typical two battery configuration with a switch. I've been running the same batteries in the boat that were in it when I bought it used. They are flooded, 27 type batteries. I'd like to be a little more specific and change to a starter battery and a good house battery. I've even been thinking of adding a third to the house side in parallel. I do have a battery charger but it needs to be replaced because it died. Now my question is what would be a good choice for the two types of batteries. I do stay on the water over night and run the batteries down. I have to start the engine and cruise for a while to recharge. I don't have a generator onboard. The boat is a Fourwinns Vista 258. Space is not a problem. There's plenty enough room in the enging compartment. I'm looking for a charger that will charge different types of batteries automatically and what is the best choice of batteries in my situation. I have even considered putting 6v batteries in the boat for the added amount of amps. I need opinions from anyone.

My boat has massive 12v power requirements, I run a bank of 6 x 6v flooded deeps. I do a lot of trolling, my outboard supplies about 10amps at trolling speed, 2 x 125w solar panels finish the setup. 6 years and counting, no problems.
