step-down pump area?

The lowest part of my boat is in the middle (step-down). It has a pump that works. Should the water going into the step-down area be exposed to the cabin area? And, If so, can I treat that area sometimes with something to keep bugs and parasites or whatever from getting into the cabin?

The step down pump should only be getting water if you have a shower "or" if there is a leak some were in the cuddy- water system, grey water drain, windows, hatches, the scupper on the bottom step is plugged or leaking.
Otherwise throw a towel in the step down pump area when your finished boating and mop it dry.
