Strange Stall Today

I had the strangest stall today, I'm wondering what you guys think. It's a 1989 Merc 90HP, 3cyl. So I went out into Boston harbor, all bouncing around and what not. I love the waves so it was all good. I've been told severe bouncing like that can cause problems with a carburetor? Thing is, the motor was still running great. Then I went up the channel and over to the Charles river locks. I was putting the whole way and the motor was doing fine for like 10 minutes or more. Then as I approached the lock, it was acting a little wierd. When I took it out of gear, it stalled with a very big cloud of smoke. After two tried, it cranked right back up and ran like a champ the rest of the ride, but of course I headed straight back after that cause I was a little freaked out. Was that stall just a delayed effect from bouncing around in the open harbor? It might there be some other kind of issue with the engine?
