So I was given a single sea-doo type trailer, that I'm trying to modify to hold 2 stand-up type jetskis.
Here it is before the skis, bolts, and carpet:

If you notice, it only has 2 cross beams, one in the front and one in the rear. My concerns is that the ski's are shorter than the distance of these beams. So all the weight of the ski's are on the 2x4's and not on, or above, the bunk brackets.

Also, see the bunk brackets, how it rotated to hold the bunks. could that be a problem?

Now, for the bow stop. I have one beam down the center, and one stop (for one seadoo) Ideas to make it work?

i would just put a couple cross members in there ,where you need them.
as for the bow stop just put a "T "bar across the top of what you have, maybe run a small brace back to the main post from the end of the "T" for a little added support
