water in fuel? 250 hpdi

hey there, i have posted here before and u guys have been a big help....two weeks ago i pulled my boat and left for puerto rico....well i made a mistake since i was in such a big hurry and i left my plug in. well of course the week that i leave it rains here every single day and my bilge fills with water. i mean completely. well i have a 26ft carolina custom cc with a cuddy and i have a 150 gal tank under the leaning post area. well i took the boat out today and it ran like complete ****. so i pulled the fuel water seperator but i didnt have anything ample size enough to dump in to see. i figured i could get a new batch of fuel in enough to get us to the dock....well it didnt. so what was happening was that it would run but then it would start to shake and all really bad. and cut out. well i didnt want to keep trying to i just stopped, anchored and called a freind for the tow.

do you think since the tank was under all that water that there could have been water that got in from the top of the tank? i just dropped it off at the marina for a check. but i figured i would get ur guys opinions...thanks

btw is a 2003 250 hpdi, 300 hours LH engine
