1969 Evinrude 6 hp " Fisherman " . Pulled the lower unit off, and through the driveshaft, towards the top, a little below the splines, is a roll pin that is flush on one side, and bent down on a 45 deg. on the other side. I suspect this pin should be protruding each side a little, straight. Is this correct ? What is this pin for ?

that pin holds the lower crankshaft seal in place. they get bent/sheared quite often when removing the gearcase. replace it with a new one when ya reassemble the case. look about on this forum about 6 HP motors.
