What should I do??

O.K. this may take a second. I have/Had a 1986, 3.0L in my boat. A month ago I had the impeller break off a fin and it went into the intake side of the pump,block it off and over heat the motor.
I had a 1996, 3.0L motor sitting in the garage so I swapped them out. [ now, all I did was pull the old motor out and drop in the 96 using the front motor bracket from the 86 motor.] everything slid together seemingly perfect. exept that I came up with a vibration. I couldn't locate it so I kinda let it go.
Well, yesterday I went out and ran 3000 rpm for 20 minutes, came to idle for 30 seconds then shut it down.[ It ran perfect the whole time.] When I shut it down, It ran on/backfired. I didn't think much of it till I went to start it again.
Well it ends up that it won't turn over at all. I pulled the plugs to make it easier to turn over and I found water in #4 cylinder and the plug holes sounded as if the motor was breathing in the waves. so I could only assume that My baffel is defective. Now, i can remove the starter and use a screwdriver to move the flywheel. every couple degrees it moves freely [plugs are removed] but mostly it turns hard. what could it be.
so here's my questions.
1. could I have seized the outdrive/ gimbal berring from not aligning it?
2. did I even need to align it being that the blocks were identical and I used the original brackets?
3. could the runon/ backfire have caused damage to the motor?

The reason I'm asking this is because I can"t decide if I should pull the outdrive or the motor. The motor ran great but I'm afraid that the vibration was coming from the gimbal area and it ended up seizing it. Or the backfire caused a spun berring or somthing.Any input would be great.

The outdrive wouldn't seize. Worst case is the gimbal bearing was wasted and I doubt if that would happen. You need to align the motor anytime you remove it and I'm pretty sure it would only cause a vibration. the run on sounds like preignition and could cause damage to the motor due to what is making it run, not the run on itself.

Diesling or run on usually associated with a timing issue will allow a motor to ingest water causing hydrolock. Get the water out of the motor and tune it up. Check the exhaust shutters in the Y pipe.You may be good once everthing is checked.

Problem solved. I pulled the motor and one of the pistons had gotten gummed up with gunk and stuck itself to the cylinder. Presumably from the water ingestion. So I rebuilt the other moter and put it in. All is good now.....
Exept...
I have the est dist. and it runs fine, but I can't get the timing to go where it's suppose to go. I bypassed the shutoff, shunted the 2 white wires and set it to 1*. At this setting It wouldn't run in the water over 2000 rpm. So I tweeked it while on the water and It seemed to fix the problem.
I went out a bit ago and checked the timing To be sure That it is set correctly.
. Everything shunted and unplugged properly, It was reading around 12-14*.If I bring it back to where it should be , It runs badly n dies. I have to assume that the module has gone bad and is no longer advancing.It makes no differance weather the shunt is connected or not. Do you think I'm right, or am I missing something stupid?
