Yamaha 40hp 1993 c40plrr stall when in gear

Ok folk looking for some insight. I inherited this motor from my father in law it used to run good when I got it home I cleaned the carbs and fired it up it idles smooth but when I water tested it it would only idle in gear any more throttle and it would bog out and stall

Sounds like the carb is still dirty, or not assembled correctly.

Ok I will clean this week, I might add that I can increase the throttle in neutral and it does fine but as soon as there is a load on it it bogs down and dies

That's not uncommon in neutral, there's no load on the motor, they can frequently appear to run very well on one cylinder when in neutral.

Idle(pilot) and main jets are different parts along with their passages, so are the off idle ports in the carbs.
need to clean carbs properly

So I cleaned both carbs and made all the adjustments and both cylinders are running the same.. before if I pulled the spark plug wire off the top cylinder it would drop rpms but still run and if I tried the same thing with the bottom plug it would die immediately.. now both cylinder are able to keep the motor running by themselfs. I'm going to try and water test next week I will let you all know how it does thanks for the advice so far
