Bogging 50hp 2 stroke - but only after 30min of WOT...?

Here is the problem and I don't want to take it to the shop since the problem only comes up after about 30 minutes of WOT.

'96 50 hp 2 stroke

Problem first started in the summer and the time was a little less meaning I would be at WOT for 20 or so minutes and then it would happen where I can not get the motor to move the boat faster than a few mph without bogging down. It would bog down and stall if I didn't back the lever down right away. I would play with the throttle (power up and back off) for a while and eventually SOMETIMES after 15 minutes or so it would power up to normal. It idles just fine and starts back up just fine after it stalls and when it is bogging down, the fuel bulb has been pumped with no change in performance. Also when it is bogging down, pressing the key in did nothing.

I took the boat out again yesterday for some winter salmon fishing and it happened once again but this time it was quite a bit longer of a wait until the symptoms came up. Left dock and was at WOT for about 45 minutes to get to fishing area without issue. Fished off the kicker for about 5 hours. Pulled gear and started to head home and about 40 minutes into the trip the motor started bogging down (about 3 km from dock!!). I quickly switched the tanks/lines to eliminate the breather issue but no difference. It would bog down for a little while (about 10 minutes) and as I was playing with the throttle I would get a little bit of life out of it and it would power up for a few seconds then bog down.

Here is the stuff I have tried.
- changed fuel filter
- secondary fuel tank w/ line to eliminate tank/breather issues (new fuel too).
- new bulb

Try installing fuel pump repair kit.----Try running with timing light hooked up to see if you are loosing spark on one cylinder.

my bet is on spark loss on one cylinder after coil/cdm gets heated up.

+1.............. In the 12 years I had a 2002 90 Merc, bought in 2004, I replaced 2 CDI modules for temperature problems. Get an automotive timing light and a helper. Run with the cowl off and the light ready to check spark. When it acts up, move the pickup through the plug wires and see if you have a loafer. I boats sells them as do others on the internet.

could it also be the temp sensor malfunctioning and causing the motor to go into 'limp' mode? I will try the timing light next trip out.
