4.3 Mercruiser rough running

I am looking to do some troubleshooting on my
4.3 Mercruiser Thunderbolt V TKS.

2 years ago it was running great and died in the water. I began troubleshooting but life and kids happened and it sat for 2 years with a full tank. I came back to it with water just above the starter...great. No water in Oil, thank goodness.

To resurrect it, I replaced:
- internal ignition sensor in the distributor(main issue)
-Wires
-Plugs
-rotor
-distributor cap
-starter

I finally got it started but it was running a bit rough. I figured the place to start would be the gas, since it was 2 years old and may have some water penetration from the sitting water. I didn't have a way to pump it out so I figured that since it was running I could run it through on the water. I went out and ran it down to about 2.5 gallons. The boat ran and never stalled but was rough and started to cough and spit at about 3200 RPMS. I could stay below that, step into the front of the boat and get it on plane. It worked but wasn't running smoothly.

This morning, I put seafoam in the tank and filled up the other 20.5 gallons hoping that it would magically solve my woes but to no avail. I put the muffs on it and it is still idling rough and short revs seem to trigger sputter and small coughing.

Before I rebuild the carb, which was rebuilt 5 years ago, I wanted to get some troubleshooting ideas to narrow it down. I did notice that there is a small leak coming from the fuel fill hose so I will need to take care of that for sure...

Did you check/change your fuel/water separator? Check your timing? Check your compression? Check to see if you're getting a spark in all cylinders? Is your TKS plunger working? Did you recheck your plugs/oil after running it?

Hello from the Northshore Mike!

I admit im being a bit lazy and was hoping for something that I hadn't thought of. Thanks for the feedback. I'll replace the water separator this week. Spark is good, I am unfamiliar with the TKS plunger but will learn about it. I have trouble believing the timing would be off since I haven't ever adjusted the distributor body but I will check that as well if the rest fails to fix it.
