Sorry if this is a stupid question, but I could not figure out how to replace the fuel filter on a 1963 Johnson 5.5, which I got for free. I looked around and could not find a screw to loosen the filter. How do I take off the old filter?

If it still has the factory filter, there is a nut under the glass bowl that needs to be loosened to drop the bowl.
Be carefull, the glass bowl will be slippery once the gas in it splashes out.
Here is a link to a parts breakdown for You.

Under the glass bowl there is a nut that needs to be loosened, then swing the wire bracket
out of the way, while holding on to the glass bowl.
Be careful not to drop the glass bowl as it will be vary slippery if the gas splashes out!
Then pull the filter element down.
Good Luck with Your motor.
I had already tried simply pulling the filter off. Being old, it simply tore. So I have the plastic cone part of the filter stuck on the engine and I was wondering if I had missed a screw or something to loosen it. From what it sounds like, I just have to pry off the rest of the old filter with pliers.
