Have you checked to see that your shift cable is properly adjusted?
1.)Remove cable from motor shift arm.
2.) Put shift arm in Neutral (should detent in this position)
3.) Place Controller in Neutral.
4.) adjust cable screw barrel so cable can be installed onto
shift arm with no force and easy alignment.
5.) check F-N-R without engine running. if ok then check with engine running.

I agree with this theory! Checking cable adjustment is especially going to be an issue as the Previous Owner put an older model motor onto a newer model boat with probably a completely Neutral model controller!

So are we thinking it is going into reverse but not completely? That would make sense and explain the grinding. I really hope this is the problem. I had the panel of the motor the other day and saw his hack job of wiring so I will be pulling all the electrical tape off and redoing it the right way.

Thank you for your input.

It could be easy as that.....and it could be that because the adjustments were so wrong that it has caused damage to the reverse gear as well!

Well, I am excited to see if adjusting it changes anything. I hope there is no serious damage to the reverse gear.
