1984 envinrude 90 hp v4 checked water pump its good but not pumping water why ?

i tore the bottom end off checked the pump it is good but my motor wont pump any water when i put the muffs on after a while water comes out off the little holes and the one square side plates of the bottom end but no water comes out of the two upper holes buddy gave me the motor he works at a scrap yard runs great just no water pumping i looked for something pluged when i took the bottom end off but did not see anything maybe i should be looking some were else any suggestions thanks
