A few questions to be sure that we understand what's going on.

Are you pre-mixing your gasoline with TCW-3 two-stroke oil at a 50 : 1 ratio or a little bit more oil? If not you will damage the motor, lack of lube, score the bearings, crank, pistons and cyl's.

Re-check compression, is it still good?

You say it cranks well and has spark with the spark plugs removed. And that it cranks SLOW when trying to start. Correct?

Re-check battery voltage and battery cable connections, both ends, also clean the connections at the starter and relay. If itSTILL cranks slow then you may need to rebuild or replace the starter. The ignition has a minimum cranking speed of 300 RPM in order to generate enough ignition to spark and start.

The engine right now will not start. It turns over but it seems weak and not turning over fast enough. It wont start even when we spray staring fluid in there. It sounds like its chugging and firing incorrectly. We took off the fuel filter and all the bolts and took at the diaphragm but did not see any sort of fuel pump. Just looks like a bunch of metal. That all looked fine. It was running 40 and then lost rpms and started back firing and then died and now wont start. We have had the flywheel off several times and have put it back on the same way and it has ran 20mph and then we had it running top speed and then it died. While we were on the lake we tried to get it going again but it has been the same chugging sound and weak sound we have been getting since we got it back to the house and took the flywheel off and back on again.

Stay away from the starting fluid, don't want to get the engine dependent on it!
Charge the battery good.
The backfiring could be caused by the Air/fuel miture too rich or too lean. Recheck the idle screw settings on the carbs and be sure there adjusted correctly!
The chugging may be because the engine is getting too much fuel, are you smelling or seeing gas when trying to start the engine?
May need to look at the carbs and see if one of the floats or inlet needles are hanging up causing a flooding condition and gas logging the cylinders!

We had lost spark on the top cylinder so I went ahead about replaced the trigger. Same problem. I think we are back to the stator being bad because I bought a used one on ebay for cheap. I am going to replace the stator now.

We replaced the trigger and the stator and for some reason we now only have spark on the bottom cylinder.
