Checking alignment is an annual maintenance requirement. Checking it every time you pull the drive is a must. Not checking it when you swap motors is like not bothering to put oil in the motor.

I

Pulled the motor checked the flywheel torqued everything. Can't seem to find the problem.
you did pull the drive first, then re-align the motor and check the gimbal bearing and u-joints before putting the drive back in, correct?

It dawned on me that when I took the motor out there where wood spacers under the front motor mounts that I forgot to put back in...could out of alignment cause this?
Ouch! I assume you pulled and installed new motor? I saw shims on old OMC drives years ago but not on MC, yet. That's new to me. Pull drive and check for alignment, gimbal bearing roughness and then u-joints. Pray you didn't damage coupler or spine teeth. Crank motor w/o drive attached. You will have to use garden water hose and jurry rig supplying water. If no noise before re-installing drive, pray noise is not in OD gears. You will know soon enough. Good luck!
