It ended up working out fine. I set it up similar to my campervan setup (separating engine and rear batteries) by utilizing a Victron smart battery combiner like this one. This connects the battery when one is in a state of charge (alternator or shore battery charger) and disconnects them when one is in a discharge state. It has worked great for years on my van and worked so far on the boat.
Only issue I have is now the voltage meter on the dash reads the aux battery level and not the engine battery level so I need to add a second battery meter to make sure that voltage is fine.
