This motor is basicly put together from what I had leftover, a 1987 powerhead with 1984 ignition on a 1998 midsection and lower.
It is the one I had to hone to the limit of specs, and put a pair of used worn pistons in. From the start it was a little vibrating, more than usual. A good deal of piston ratttle, especialy when cold. On one trip after my son used it for 10 - 15 hrs of waterskiing, it suddenly starting shaking badly, wouldnt rev right.

They did the trip back to dock at just above iddle rpm. As soon as they gave more throttle, is started shaking badly. I discovered that a cutter pin in the rod from the vertical throttle shaft to the throttle linckage had broken and falling out, so it was only increasing ignition advance, not giving the last 3/4 of throttle. After fixing it, it was smoking from under powerhead. The powerhead was loose, and there are 2 cracks in upper back of mid-section, starting from the iddle relief holes, almost to the two front holes of the lower powerhead bolts. I took it apart, and gasket was all chewed up. Upper motor mounts were both gone.

Why did this happen. Did it shake because of the piston slop, or when the throttle linckage let go. Would a little loose powerhead cause badly shaking motor ? Do you think the crack can be welded ?

Those power head bolts are a bugger to get to to tighten properly. A small vibration can set up to be a larger one, causing the motor mounts to fail, and eventually crack the casting.
(Think I will now go check my motor and bolt mounts)

An experienced aluminum tig weldor can repair the crack. It will have to be disassembled, cleaned and welded. Painting would be your option.
