Alright, I have appreciated the information you guys have suggested. Started cutting the boat up past couple weeks, and have basically gone into a total rebuild process. Pulled motor and the transom is bad, have not discovered how far the rot is, but motor mount is gone, and floor under gas tank also rotted. Basically everything in the boat has been taken out! Here are some pictures.

One question I have is foam. Do you guys recommend the expanding foam or the closed cell foam sheets that you can put in? Are there pros or cons to either or what is the best and safest route for my boat for structure integrity. I know it is for safety reasons, but with the closed cell foam sheets be satisfactory?

Two part foam is easy and adds rigidity to your hull.

the two part foam is closed cell. if you restore the boat properly, you will be making it better than bilgeliner ever did from new

Ok I appreciate the help. Another question, are cleats necessary to put on the stringers for the floor to attach to, or do you just attach it to the plywood stringers? Be starting measurements today hopefully.

Looks like you got your work cut out for you, 99 Capri's are pretty nice boats, worthy of a rebuild. You will get a lot of great info here from knowledgeable people.
Another resource for you would be the Baylinerownersclub. The info to be had there is unsurpassed anywhere on the web. I'll be following your progress and help as I can. I had a 2000 1802 Capri Cuddy, owned it for 10 years.
That being said...regretfully as you get looking into the transom you will find that the rot most likely will be all the way down to the bottom where the hull meets the transom. A complete replacement of the transom will most likely be in order.

Here are some updates of the boat rebuild. It has been a process and a long enduring project. Although rewarding, but time consuming and tiring, Just got the foam installed today, that was interesting process, was not sure what to think but over ordered and have a whole kit left over. Oh well, learn from mistakes and over measuring. The gel coating was interesting too. Unbelievable when the stuff kicks off how quick it hardens! Newbie and gotta learn how quick to work, especially with the amount of work time you have. Any insight would be greatly appreciated. Helpful hints for next time also be great too. I will be getting the front compartments installed next couple days, and hopefully lay some fiberglass on the floor. You guys recommend laying 2 layers of csm or 2 layers of 1708? How many gallons it usually take to fiberglass a floor? After the fiberglass is done, I then will put 2 or 3 coats of gel coat on the floor, undecided on that yet.
