1999 Yamaha 200hp OX66 rebuilt power head and still having problems

Ok guys, I have a V200TLRX that I had to have the power head rebuilt. Took it to the shop they said 2 of the injectors where bad and they said this is why I had the problem. One of the cylinders blew. Anyway, they "repaired" it and I went to pick it up. They gave me really weird instructions on how to break this motor back in as such:

Engine must be run at idle speed only for the first 4-6 hours to allow the cylinder walls to receive lubrication.

I always heard to vary the rpm and not just run it at idle speed that long. Anyway, I did that first time out. Just putted around and when it came time to put on the trailer it would not have enough power to push it up on the trailer. It would bog out. I had to wench in the boat to get it loaded.

Went out a second time. I idled around for another hour and same thing. I tried to get on plane and it could not even get on plane. Hand wenched it back on trailer again. I checked the fuel line and it seems to be getting enough fuel. Ball is still fairly hard like it used to be. I added a product from Star Tron that is enzymes for gasoline. It is supposed to clean injectors etc. I took it out the 3rd time and this time I managed to get it on plane (Perhaps the gas is bad? The gas did sit in the tank while it was not working for a couple months.)and I ran it around for a while never exceeding 3500 rpms. I varied it a bit between 3000-3500 rpms for about 5 minutes. The lake I was at just is not that big to run a whole lot. Anyway, I stopped and fished for a while and then could never get the engine to get back on plane again. It bogged down again and smokes profusely. I am over oiling it at 25 to 1 for break in and I have cleaned the plugs once already.

They have a warranty so I am taking it back to them. But if any of you mechanics can give me some pointers as to what to ask these guys and make sure they do not coddle it up as one guy said :)
