Having trouble with a 2.3 cobra overhearing. .....................And I'm pretty sure all the water passages are clear

Well, engine raw water cooling is all about "clear" passages.
With that in mind, you'll need to ensure that all the passages are clear. This includes the riser, manifold, circulating pump and thermostat housing as well as the hoses and passages that come right immediately after the raw water pump.
Is it a salt water engine? If so, and it's got a lot of years on it, the block and head might also be clogged.
If it happened all of a sudden, it's possible that you sucked a whole lot of silt/sand and it filled the block.........OR, your impeller failed (again) due to water starvation from a plastic bag etc........
Now, before you check any of the above "stuff", obtain a cheap infrared temp "gun" from Harbor Freight or similar. Point it directly at the T-stat housing (where the temp sender is) and verify that you actually do have an overheat.
