2001-200hpdi not getting spark- I'm Lost

I have twin 2001 200 horse HPDIs (Z200TXRZ) on a 261 Mako. On my port engine I am not getting spark on (as you look at the motor from the rear) on the top left and middle right cylinders. I know this b/c I have put a timing light to all 12 spark wires and those two do not light AND I have pulled the plug wires off as the engine was running and those two did not affect how it ran. Not to mention the blatant knocking that I can hear. So what I have done, since I have twins, is one by one, I have swapped with the "good" motor (and kept the parts on the "bad" motor) the coils, coil "block", CDI, Fuel injection module, stator, flywheel, and regulator rectifier. I also ohm tested the micro switch attached to the shift lever and cleaned all metal contact points and terminals as I went along. I am mechanically inclined but do need a decent description. Not sure which components to swap or check now.

Well that's what I thought, that it was designed to shut down cylinders, but the thing that gets me is that it has knock to it. Granted it SOUNDS like it lears up around 1800RPMS but with the timing light hooked up I don't get that spark back all the way up to 3500rpms, under load. I was afraid to go up any higher without having spark. What else I don't understand is that the starboard engine doesn't have any cylinders shut down at any time. If i'm not mistaken also, when I first got the boat (I've only put about two hours on it since I bought) it wasn't knocking at all and has slowly got worse (or at least noticeable). and two totally different mechanics checked it out saying that all was good, and both actually saying "compressions good, firing on all cylinders, and runs like a top". Am I really just chasing ghosts Rod? I know you're the man on this forum. I've been reading for a long time now and don't wanna question your knowledge, but I also don't wanna blow my "brand-new" motor.

your a ghostbuster,as are the techs.
the 01 HPDI fires 4 cylinders in N, UNTIL about 1500 RPM then fires on TWO.
however if any sensor,other than the O2,fails or goes out of range it sparks on all 6 all the time.\
when was the last O2 sensor maint and testing.
has someone recently done the water pumps?

If I am catching the drift of this, is the motor that is not knocking have a problem with a sensor causing it to fire on all cylinders

the knocking motor may have other issues but seems to be runnig as desighned.
its time for a real tech to inspect it or the original poster needs to spend time forum searching HPDI,disregarding any 3.3L HPDI information.
my advice, use the yamaha marine outboard dealer locator. find a dealership that employs a master tech and take it in.
a minimum of fuel and electrical certs should be on the techs wall to touch an HPDI.

RodBolt, 99yam40, I really appreciate both of you and your replies. I've read alot about these HPDIs on the forums and that is why I got one, well two. From what I have read they are a really strong "bullet-proof" motor so long as the maintenance is kept up properly. I never would have guessed that my "good" motor would have something wrong with it since it runs so good. I did replace the "good" motor's water pump due the the telltale not looking strong and I wasn't sure of last time it was replaced. The old pump was in really good condition. I have now taken the boat to a shop that I made sure they had some nice certs on the walls but I did not see a master tech cert. I do have an odd question though for you RodBolt; If I'm not mistaken you work at a shop? I'm only a few hours away from Kitty Hawk and have NO PROBLEM driving my boat up there. Would it be possible to bring these engines up to you to have a REAL inspection and maintenance done? From what I know about these motors, they were rebuilt 300 and 500 hours ago (P & S) by a mast tech and by the looks of it he did a good job. But I don't have every record or know of all maintenance done. I don't have a problem doing everything to catch up to make it right. Both of my mechanics gave it a thumbs up to buy it. But now that I've put some time on it I really want to get another opinion and have everything done that the HPDI really needs. I really like this boat and love these engines and want to get every possible minute of run time out of them. Another thing that I know about this boat is the previous owner hated ethanol and never put any in after the rebuild, and I tested the gas and the entire tank is clean, fresh, GAS. Now I just need the engines to be perfect. What should I do?

After looking up on yamaha.com I found that the place I took it to only has this certification. This is where the boat is now, and they should be looking at it Wednesday or Thursday. Should I take the boat from there and find a master tech?

5 star is a self paced video course. I did mine in 20 minutes about 1 week prior to taking and passing my master tech exam.
that and I deal with 2.6 and 3.3L HPDI twis on a weekly basis.
the shop is in wanchese,Joe's marine.
use dealer locator zip code 27949 and you will find it.
I dont mind fitting you in just give a week or so notice.
hope they find your issue.
find either a master tech on the coast or at least on with Fuel systems AND Electrical systems certs on the wall.
