2002 Honda 90 on Pontoon

Ok, finally finished putting a 2002 BF90A2 on the pontoon boat. The boat is rated for up to a 90hp so it worked well. After all the rigging and wiring I put the motor in a stock tank for the initial start to make sure it was going to start. I haven't done any work on the motor except change the fluids. Went to the lake yesterday and it was windy and cold but not too bad. After i let the engine warm up for about 5 to 10 I headed out for open water. Initially I could only get it up to about 4000 rpm at wot. After running about 20 minutes I would slow down and then open it up to wot. It would spin up to about 5400 for 10 seconds or so and then go back down to 4000. I played with the trim to see if it would help. Can anyone give me an idea as to what the issue could be on this motor?"

Maybe water in fuel or a fuel line leaking air in. Do you use a fuel/water separator?
