2003 Regal 2465 Commodore with Volvo Penta Overheat

I have a 2003 Regal Commodore 2465 that had a Volvo Penta 5.0GXi-B but now has a remanufactured 5.7 (I believe the block is from Mercruiser) that was just installed because the prior engine failed due to overheat. When the shop did a water test yesterday it began to overheat on a plane at about 3500 RPM and they suspect bad seals on the stern drive. Could bad seals on a stern drive cause an overheat situation? They plan to take apart the stern drive today to investigate.

Also on this boat there is a water inlet on the bottom of the hull which brings water to the engine, is this a common feature?

Hull S/N RGMAD886G203.
The engine had a S/N 4012075597.

Since the boat is at the shop I'm not currently privi to any more information but I could obtain more information if needed.
