2003 Yamaha T60TLRB runs extremely ruff

Ok well this engine has been giving me some troubles, First i cleaned the carbs to get it running, but now it runs extremely ruff. Some one told me that it is probably the CDI Box but i talk to a few dealers and they said that they have never needed to replace one. My friend hooked up a device to spark plug wire and we found that it has an erratic spark. Please tell me what you think this may be. CDI boxes are expensive and i don't want to buy one if I don't have to.

CDI failures are rare.
still sounds like you have trash in the carbs.
physically remove the main jet,pilot fuel jet and the emulsion tube and carefully clean them.
also make sure the transfer passage between the main well and the pilot fuel orifice is clear.
dont forget the rubber pilot fuel jet plugs.
