2004 Yamaha F90 - Fails to Come Out of Warm-Up

I have a 1989 Sea Nymph SS175. In 2003 I had the engine replaced with a 2004 Yamaha F90 Four Stroke Carb'ed model. It's been a flawless engine with the exception of the tach failing intermittently, it seemed to start when I trailered on a rough road in the Sierras. That in its self has not been a problem.
Last week out on my favorite lake I moored off the side and found my engine smoking big time. It was apparent that the rectifier had cooked and so did the 20 amp fuse associated with this component. Once I got home the rectifier was replaced along with the fuse. Without putting it in the water I tested the engine with the flush device I use. The engine started but as soon as it warmed up, it would begin to stall and showed obvious signs of running rich. Spent a little more time going through some troubleshooting procedures from the shop manual and this time at start up I had forgotten to choke but it started and ran fine but again only until warm up and then same as before, the rich running then unable to idle without choking and increasing engine speed. Any ideas?
