40HP Yamaha loses rpm - fuel pressure?

I have a 14ft boat with an '86 Yamaha 40 (3cyl). When I bought the boat it idled fine, but when I took it out on the water it lost power after 10 min of running. I took it in, the carbs ended up being clogged with salt water. I added a 25gph racor water separator/fuel filter about 2 ft before the engine. When running, the plastic bulb on the racor is only half full with fuel, somtimes less and sometimes more. When cold, the engine will not respond to throttle, but will eventually rev up if you keep the throttle open. It ran well for about 2 Hrs of use on my first day out. Then, today it ran fine for 2 1/2hrs, then would not respond to throttle again, I was at 2K rpms at full throttle. I putted to a bay, and anchored near shore and decided to bypass the fuel filter. It then ran fine for the next 1/2 hr, but I decided to return to shore to be safe. QUESTION: I have seen posts that the filter should be between the bulb and engine, and vice versa. Obviously, mine does not work with the filter between the bulb and engine. I plan to relocate it between the tank and bulb, but I just want to know if that is right?, or if the Racor (025-RAC-02) is just not going to work with this small an engine since the filter is so fine (10micron)? OR, is my fuel pump going bad? (the previous owner just had a fram inline fuel filter between the engine and bulb.)
