Model 40ESL69R spent alot on parts and cant make her idle....I got great spark as I relaced coils and points...new fuel pump and lines, I can get her to fire and if I play with the choke and throttle can keep her running...but cant make her idle...cleaned carbs, but did not takle out the little alum plugs in the carb....should I have?..will this effect the low speed idle?..new to this...any thoughts?

Time to pull that carb again and clean it thoroughly, with a dip and soak in carb cleaner. Yes, you need to remove those plugs and blow out all the fuel passages.

Get a new kit and start over again. Make sure you have the float properly adjusted, too.

Before you do that, though, check all the fuel lines for air leaks. That includes all lines from the tank and all the internal lines, including the pulse line for the fuel pump.

If you have good spark and feul is getting to the carb, then you've about limited the options to the carb. The only other item might be the reeds, but that's very rare on these engines.

Thanks!...I was afraid I was going to have to pull it apart again...all the fuel lines are new and tight as well as the tank and feed line, I will clean her out again this weekend and let all parts soak in carb cleaner and use compressed air to blow it all out...do you know if you can adjust the timing on this motor..or is is just automatic when the flywheel lines up with the keyway?

First! You are dealing with a 36 year old engine here. The first step when trouble shooting is a compression test. Have you done that?

I did a compression test and both cylinders were reading 100 a little low but is this ok for a decent running motor?
Thanks for the help

Re: 69 Johnson 40hp can't keep running

100 is OK for that 40 hp. Basic timing on that engine is controlled by the flywheel key and the points setting. Points should be .020" at the most open they can be...at the high point of the cam.

Beyond that, timing is controlled by the rotation of the armature plate, where the points are attached. This takes place when you move the throttle and continues as the throttle butterfly in the carb opens. The timing is advanced as the throttle is opened.

You should check to see that the timing plate is moving as you advance the throttle. It's unlikely that it is not. There is also a link and synch operation in a complete tune-up, but that won't usually affect idling.

Other reasons, fairly rare, for poor idling are bad reeds, a crankcase leak, poor carburetor base gaskets, and incorrect spark plugs.

Most often, a poor idle is carburetion, especially if the engine can be made to run up at higher RPMs. I haven't worked on a Big Twin as late as yours, so I don't know the carburetor that well on that model. Mine's a few years older, and there were changes.

Odds are that your problem is in the low speed fuel circuit, controlled by the low speed needle near the top of the carb. A bad packing nut is not an uncommon problem, causing an air leak. Also, there are small fuel passages and orifices on that engine that are easily clogged. That's the reason for the complete carb cleaning, including removing the plugs and blowing out all fuel passages.

This engine should idle very well. The Big Twins were excellent idlers, because of their heavy flywheel. Mine will idle at under 400 RPM in gear, and quite smoothly, so don't be satisfied until the engine idles nicely.

Thanks again, I will do a thorough cleaning and install a new kit over the weekend and will post back if this corrects the problem....Last year when we had this out mounted onto a homemade plywood/Mahogany boat..built in 1974..just like the boat in Allen Jackson's song with the johnson with a electric choke...got quite a few comments from people at the launch with much newer boats....Ah, the good ole days, I like old cars and Now I have a fondness for old boats, not as many around...
Thanks again

Yup...lots of memories on old boats. Don't be a stranger here. There are a bunch of us who own and use Big Twins. Anything that's gone wrong with them, one of us has solved, for sure.

I try to come on every day a few times, as do several others. We're always happy to offer any help we can.

Wow, A little carb cleaner goes a long, long way..tore down the carb on Sat, cleaned it very well, put it back together and she ran like a champ!spent all day Sunday out on the lake, the old girl even had enough power to pull a tube around at a good clip...my daughter had a riot, she was talking about being on the boat all the way home last night, I am sure those memories will last a long time...Thanks CATransplant, I was about to give up on this thing and pay someone to get her running...Can't wait till this coming weekend we are all going out again!..my buddy brought out his boat with a 2004 40hp johnson, we actualy ended up towing him in as his boat died in the middle of the lake..I guess he won't make fun of my old 69 again!

Ah...nothing's sweeter than towing a brand new boat and motor behind an old one. I've done it several times, with my old 1958 35hp, a cousin of your engine.

I'm glad your outboard is runnning right again. Don't be a stranger.
