84 Johnson 90 start issue

Ok here is the low down. Just got my first boat. 1984 deckboat with a 90 Johnson. First time I took it out on the water it started right up. motor sounded good and ran well on plan, However when I would start hitting some chop, motor would bog down. I traced the problem to a bad connection between the fuel line and motor. Got a new fuel line and replaced several of the fuel supply lines on the motor because of small leaks, also replaced spark plugs and the fuel filter with an automotive filter. tried to start and motor would only run for about 30 sec and then stop. It would not start for several tries then would start and run 30 sec. Ball would go soft after a few tries of starting. I check spark and have good spark. did not touch anything else on the motor. I know this is little info but want to get an idea about what it may be. I have a mechanic going to look at it and want to have a idea of what may be wrong.

Any advice would be great.

What type of filter did you use?

Maybe take it out and see what happens.

just one of the stright through filters with a little paper type of filter inside. I kept the ome filter and am thinking about going back to that, as I am writing this I am thinking that, that may be where the air is getting in the system because the auto filter may not be build to handel the suction. hmm. I'll try putting the old one back on.
