Is there any shims under the mounts on the engine beds? Sometimes there's plywood shims there that can be removed? Although it's strange that after all this time that you would need to go so low to get it aligned. Did you check the rear for the spring washers yet?

I didn't check them again, it would require a hoist again and I no longer have access to it. When you say "shims" you mean the spring washers? I'm pretty sure they were all there when I set the block down.

No, I meant under the front mounts. Are there any wood shims under the mounts or are they bolted dirrectly to the enine beds/stringers? Sometimed there's shims and sometimes there isn't. I can't imagine that if your all the way down on the front mounts and it's not aligning then something is off.

1. My rear motor mounts should be ok? I just read about adding a new spring washer when the engine is replaced.

Even if you had to buy two new spring washers, they wouldnt knock the engine that far out of alignment. The engine sits on the fiber washers, not the lockwashers. They are there to compensate for movement.

What year drive/engine combo do you have again? I understand the Alpha drives dont take lockwashers, only fiber washers.
