Alpha 1 engine alignment

I have a 1997 350 Mag with a Alpha 1 gen II in a Stingray 220 sx. I am having difficult keeping the engine aligned and have had to raise the engine mounts almost as high as possible. I tried my best to align it and seemed to have fixed the issue fixed but I had more vibration issues so I had the engine aligned by a qualified merc mechanic and it was vibration free for about 2 or 3 hours of use. It now feels like it is out of alignment again as it has the same vibration. When the outdrive was off for the alignment less then 5 engine hours ago the gimbal bearing and U Joints were inspected and according to this Mechanic in good shape. He did note the alignment was way off. Any thoughts on why the engine will not stay aligned?

Probably the rear mout has failed, or the transom is dry rotted and allowing the inner transom shield to move around. And that is what the engine rear mounts sit on.

Thanks for the response. Next step is engine removal and 1 inspection of inner trasom plate as well as inspection of transom for rot?
